I had the same problem, the way I worked around this was to add *.windowsupdate.com and *.microsoft.com to the bypass proxy list, I have proxy redirection enabled on my www proxy so that it redirects connections to port 80 back through the proxy, but the SSL connections on port 443, which is the port that is important for windows updates to work are bypassed and use NAT.
I can't say if something changed with windowsupdate site or the Wingate WWW proxy, but this is what I had to do to get Windows Update working again with the latest Wingate builds.

We had the same problem and the easiest* work around was to lower the time out value on the proxy to something very low - like 15.

This may cause very slow sites to time out so you need to be careful and test what setting is best for you.
