By manual do you mean when you set WinGate as the Proxy server in IE? Or do you mean it works with NAT but not WGIC?
Do you have Tr's (intercepts)turned on in the WWW proxy.?
Have you made sure that the client is using WGIC (i.e there should be a WRP session listed in the Activity screen in Gatekeeper on the server as the client connects.) On the WinGate Internet client applet, is the WinGate Server machine selected to be used?. The client requires to have its DNS pointed to the internal IP of the WinGate server.
Just somethings to check.
