Do you have an Antivirus plugin (Kaspersky or Visnetic) installed?
Because of the way the WinGate AV plugin scans (as outlined in "Settings tab" page of the the helpfile) If a client attempts to download an infected file they may still receive up to 75% of the file as it is passed through the plugin.
If you are using an AV plugin, is it set to scan FTP traffic? and if so is it set to Quarantine, or discard the file? You could set it to quarantine and see if the file you are attempting to download is infected and inturn Quarantined.
As a last resort try turning of the AV plugin on the FTP service and see if you can download the whole file ( but beware, as from you description these files may be infected and FTP proxy data will no longer be scanned).
