Blocking skype is hard with any program unfortunately. Skypes network uses a P2P format which means there's no magic IP or port to block which will bring skype to it's knees. However, there are a couple of ways WinGate could help.

1) Adopting a whitelist approach to internet connectivity is quite effective. Only allow ports and services that your client computers need.

2) If the clients were to connect through WinGate using the WinGate Internet Client applet, then WinGate would be able to see which application connections originate from on the client and block connections from specific applications (e.g. skype.exe). This requires an Enterprise license for centralised control of the WGIC's, and currently the WGIC doesn't support Vista or later (although I hear vista/7 support is coming soon).
